Each output for the MPQ2166 is 180 degrees out of phase by design, so there should be no issues.
Since your application is to power a 3.5A load current, do you plan on combining these current outputs to satisfy your load current requirement? This would require two inductors and more discrete components as opposed to a single output part that could handle the 3.5A current you are requesting.
Here are some components that would be better suited for your application that would save you on buying the extra inductor and likely have a higher efficiency:

The reason I want to choose MPQ2166 multiphased is the parallel output ripple will be smaller, as you said that the two outputs are 180 degrees out of phase. Please help check my understanding of this application. Thanks.
Your understanding of this application is correct. There may be other ways that you can reduce the output ripple with a single output, but adding multiple phases is certainly a great feature if your output ripple requirements are very strict.
