There is a possibility that I will need to use a different output voltage sequence than what was currently default on my board. Upon power up, can I keep the EN pin low, change the sequence accordingly, and assert the EN pin high to start the part with the new sequencing?

Yes, this will allow you to change the voltage sequencing upon power up.
