In MP8759 datasheet, the recommended application circuit as below:
The feedback resistors are connected to power ground.
However in recommended layout:
They actually connected to analog ground AGND.
Which one is correct? As per my knowledge connect to AGND making more sense. Or it actually make no big difference here?

Well it looks like the layout has actually been done, I would choose that one. The sch likely got a little messed up because it looks nicer as drawn, although may not work nicer.
Put another way which of those two graphics required more thought and effort to create?
AGND and PGND should be tied together with a kelvin connection.
