I can successfully read and write chips taken from donor boards, but when I try to use brand-new chips, the programmer does not recognize them at all.
I couldn’t find any information on this issue, and no one seems to have an answer. I would appreciate any guidance or suggestions on why this is happening and how I can resolve it.

What are the donor EEPROM ICs and the new ones? Are they the same models?
It would be important do generally do the following given the description of your issue:

Check the compatibility with this new EEPROM chip and the EVKT-USBJ2-02 programmer.

Double check the connections from the IC to the input ribbon cable. Here is an image for your reference from the EVKT-USBJ2-02 datasheet:

Verify the power supply to the EEPROM is stable and within spec. These different chips (assuming they are different ICs entirely) may have different voltage/current requirements. Review the datasheet of the ICs you are looking at for this info.
